Is it alright to reply to the selection email with a question or clarification, or do you have it automated and any replies would break something?

It is perfectly alright. Go right ahead and reply to it.

Any replies after receiving your JotForm email (the box that includes a copy of your commission details) are not automatic and the messages will remain chained/threaded together. (At least for me)
